I just leave them to be honest. I wear a plain Black Longsleeve under my shirts most of the time anyway. I tend to feel cold fast. So no help here sorry.
I saw this weird commercial about a glue used for cloth... forgot what it's called... It acts like thread. I'd recommend looking at people's feedback on it first though. Glue that acts like thread seems almost unbelievable, but then again, technology keeps improving.
When I see shirt collectors sell on eBay the holes seem to be fixed with something similar to what you're talking about. Or at least that's what it looks like, I haven't the slightest clue what they really use.

Do you leave your shirts on the ground alot? tiny little bugs strolling by that are barely noticable sometimes drop in for a little feast on fabric. my dad left a suit he rented from moores folded up on the ground for a week, he picked em up and They had a bunch of little holes chewed in them.

I just leave the holes as they are, but I only ever wear the holey t-shirt at home/while exercising.
